“I have muscle aches” sounds like a chronic problem. “I have a sore muscle” could be used if you know only one muscle is sore.

The term "I have sore muscles" would be preferred, as it describes what happens with exercise or fatigue.
They really do mean the same thing, it will just depend on the context. You could say, "I have a muscle ache." OR "My musc...
