I'm trying out a new textbook which works by giving images of what a statement means rather than a translation.

One of the sentences is:
彼女は馬を飼っています。

Does this mean "She has a horse" ?

Exactly.

The book is currently focussing on two styles of sentence.

One being:
彼女は馬を飼っています。

The other:
彼らはペンを持っています。

I know that ”持っています” Means to have, so I am assuming that ”飼っています” Is the equivalent for having a pet?

Well, ”飼う”is the word for having (an) animal(s) in Japanese. If a person have animals for his business, he can use "持つ" and ”所有する". But basically, when we mention our belongings of animal, we use "飼う".

If you have any question about this, please ask me again.

飼う means "to raised"
so it means "she is raising a horse"

飼う also means " take care".
However, I think it is OK to use "has" in this situation.
