You can say 'was', or say 'have been':

Why was I gone for so long?
Why have I been gone for so long?

They both have similar meanings, and for the most part, you can use both interchangeably. But to be specific, 'was gone' means something that happened in the past, and that's all. But 'have been gone' means something that has happened over time and stopped now. If there was a time line, 'was gone' would be a single point on the time line, and 'have been gone' would be a line segment.

was gone: past -----------------------.------------------- now
have been gone: past ---------------------------| |- now
